MKVToolnix is a set of tools to create, alter and inspect Matroska files under Linux, other Unices and Windows. They do for Matroska what the OGMtools do for the OGM format and then some. The latest builds now have the ability to create WebM compliant Files.

Supports everything I ever thought I wanted to do with a MKV file. Merges, changing fps, changing headers, remux, you name it. Just works, and is continually updated. Swiss-Army knife like in its capabilities, there really isn't anything that can match the scope and flexibility. You have the GUI but also a CLI that provides options for scripting.

Really easy and fast to extract or add audio files from Mp4/MKV files. Really easy and fast to join video files together.

Haali's Media Splitter comes with a small tool that let's you do similar things. It's GUI is more minimalistic, but it works well as a tag editor, in contrast to MKVToolnix.
