After testing the top 10 alternatives listed here, the fastest (and most accurate) tools are Diffuse on Linux and CompareIt! on Windows. They're surprisingly underrated.

Note that CompareIt! isn't free.

For those looking for an alternative on Windows:

You can run Kompare on Windows, by using WinKDE. For more information check this excellent blog item by Luke Plant: http://lukeplant.me.uk/blog/posts/kompare-a-tool-of-beauty/

What is Kompare?

Kompare is a graphical diff and merge tool targeting developers. It allows users to compare two different text files or two directories. It is part of KDE Applications (and formerly part of KDE Software Compilation) and therefore primarily used on Linux and other Unix-like operating systems, as well as Windows. Kompare does not actually compute the differences between the compared files itself, but is merely a graphical front end to the command line interface diff utility.
